init-deep

init-deep generates hierarchical AGENTS.md knowledge base files across project directories with complexity-based scoring. Use this skill when setting up or updating multi-level agent instruction documentation, especially for large projects where different directory depths require tailored guidance. The tool automatically discovers project structure, scores directory complexity, generates documentation files in parallel, and validates results to prevent duplication.

SKILL.md

# /init-deep

Generate hierarchical AGENTS.md files. Root + complexity-scored subdirectories.

## Usage

```
/init-deep                      # Update mode: modify existing + create new where warranted
/init-deep --create-new         # Read existing → remove all → regenerate from scratch
/init-deep --max-depth=2        # Limit directory depth (default: 3)
```

---

## Workflow (High-Level)

1. **Discovery + Analysis** (concurrent)
   - Fire background explore agents immediately
   - Main session: bash structure + LSP/codegraph code map + read existing AGENTS.md
2. **Score & Decide** - Determine AGENTS.md locations from merged findings
3. **Generate** - Root first, then subdirs in parallel
4. **Review** - Deduplicate, trim, validate

<critical>
**TodoWrite ALL phases. Mark in_progress → completed in real-time.**
```
TodoWrite([
  { id: "discovery", content: "Fire explore agents + LSP/codegraph map + read existing", status: "pending", priority: "high" },
  { id: "scoring", content: "Score directories, determine locations", status: "pending", priority: "high" },
  { id: "generate", content: "Generate AGENTS.md files (root + subdirs)", status: "pending", priority: "high" },
  { id: "review", content: "Deduplicate, validate, trim", status: "pending", priority: "medium" }
])
```
</critical>

## Phase 1: Discovery + Analysis (Concurrent)

**Mark "discovery" as in_progress.**

### Fire Background Explore Agents IMMEDIATELY

Don't wait-these run async while main session works. **Equip every agent with the code graph**: any task touching structure, entry points, dependencies, or hotspots MUST query `codegraph_*` (explore/search/callers/callees/impact) and `lsp_symbols` when present, and ground its claims in that data instead of guessing from conventions. Richer real-graph context per agent = a more accurate project map.

```
// Fire all at once, collect results later
task(subagent_type="explore", load_skills=[], description="Explore project structure", run_in_background=true, prompt="Project structure: map real layout via codegraph_explore/codegraph_files → REPORT deviations from standard patterns")
task(subagent_type="explore", load_skills=[], description="Find entry points", run_in_background=true, prompt="Entry points: FIND main files, trace reach via codegraph_callees + lsp_symbols → REPORT non-standard organization")
task(subagent_type="explore", load_skills=[], description="Find conventions", run_in_background=true, prompt="Conventions: FIND config files (.eslintrc, pyproject.toml, .editorconfig) → REPORT project-specific rules")
task(subagent_type="explore", load_skills=[], description="Find anti-patterns", run_in_background=true, prompt="Anti-patterns: FIND 'DO NOT', 'NEVER', 'ALWAYS', 'DEPRECATED' comments → LIST forbidden patterns")
task(subagent_type="explore", load_skills=[], description="Explore build/CI", run_in_background=true, prompt="Build/CI: FIND .github/workflows, Makefile → REPORT non-standard patterns")
task(subagent_type="explore", load_skills=[], description="Find test patterns", run_in_background=true, prompt="Test patterns: FIND test configs/structure; codegraph_callers on core modules to see what is covered → REPORT unique conventions")
```

<dynamic-agents>
**DYNAMIC AGENT SPAWNING**: After bash analysis, spawn ADDITIONAL explore agents based on project scale:

| Factor | Threshold | Additional Agents |
|--------|-----------|-------------------|
| **Total files** | >100 | +1 per 100 files |
| **Total lines** | >10k | +1 per 10k lines |
| **Directory depth** | ≥4 | +2 for deep exploration |
| **Large files (>500 lines)** | >10 files | +1 for complexity hotspots |
| **Monorepo** | detected | +1 per package/workspace |
| **Multiple languages** | >1 | +1 per language |

```bash
# Measure project scale first
total_files=$(find . -type f -not -path '*/node_modules/*' -not -path '*/.git/*' | wc -l)
total_lines=$(find . -type f \\( -name "*.ts" -o -name "*.py" -o -name "*.go" \\) -not -path '*/node_modules/*' -exec wc -l {} + 2>/dev/null | tail -1 | awk '{print $1}')
large_files=$(find . -type f \\( -name "*.ts" -o -name "*.py" \\) -not -path '*/node_modules/*' -exec wc -l {} + 2>/dev/null | awk '$1 > 500 {count++} END {print count+0}')
max_depth=$(find . -type d -not -path '*/node_modules/*' -not -path '*/.git/*' | awk -F/ '{print NF}' | sort -rn | head -1)
```

Example spawning:
```
// 500 files, 50k lines, depth 6, 15 large files → spawn 5+5+2+1 = 13 additional agents
task(subagent_type="explore", load_skills=[], description="Analyze large files", run_in_background=true, prompt="Large file analysis: FIND files >500 lines, REPORT complexity hotspots")
task(subagent_type="explore", load_skills=[], description="Explore deep modules", run_in_background=true, prompt="Deep modules at depth 4+: FIND hidden patterns, internal conventions")
task(subagent_type="explore", load_skills=[], description="Find shared utilities", run_in_background=true, prompt="Cross-cutting concerns: FIND shared utilities across directories")
// ... more based on calculation
```
</dynamic-agents>

### Main Session: Concurrent Analysis

**While background agents run**, main session does:

#### 1. Bash Structural Analysis
```bash
# Directory depth + file counts
find . -type d -not -path '*/\\.*' -not -path '*/node_modules/*' -not -path '*/venv/*' -not -path '*/dist/*' -not -path '*/build/*' | awk -F/ '{print NF-1}' | sort -n | uniq -c
# Files per directory (top 30)
find . -type f -not -path '*/\\.*' -not -path '*/node_modules/*' | sed 's|/[^/]*$||' | sort | uniq -c | sort -rn | head -30
# Code concentration by extension
find . -type f \\( -name "*.py" -o -name "*.ts" -o -name "*.tsx" -o -name "*.js" -o -name "*.go" -o -name "*.rs" \\) -not -path '*/node_modules/*' | sed 's|/[^/]*$||' | sort | uniq -c | sort -rn | head -20
# Existing AGENTS.md / CLAUDE.md
find . -type f \\( -name "AGENTS.md" -o -name "CLAUDE.md" \\) -not -path '*/node_modules/*' 2>/dev/null
```

#### 2. Read Existing AGENTS.md

For e
agent-browserSkill

Automates browser interactions for web testing, form filling, screenshots, and data extraction. Use when the user needs to navigate websites, interact with web pages, fill forms, take screenshots, test web applications, or extract information from web pages.

ast-grepSkill

Use ast-grep (sg) for AST-aware code search and rewrite across 25 languages. Trigger for structural code matching or deterministic codemods: find every function/call/class/import shaped like X, rewrite console.log to logger.info, strip `as any`, migrate require() to import, find empty catch blocks or missing await, and scan/apply YAML rules. Prefer this over rg/grep when the target is syntax shape rather than text; use rg for string contents, comments, filenames, or regex-style byte searches.

codex-qaSkill

QA the omo Codex Light edition (lazycodex / packages/omo-codex) itself, in strict isolation so ONLY our plugin is exercised, never the user's real ~/.codex. The first-party method drives the real `codex app-server` against an isolated CODEX_HOME plus a LOCAL mock model (no real API call), and proves a plugin hook fired by asserting hook/started + hook/completed notifications. Also: isolated install verification, per-component hook probes, a tmux TUI smoke, and runtime log observation (RUST_LOG / logs SQLite / /debug-config). Ships tested helper scripts each with a --self-test. Use whenever someone changes anything under packages/omo-codex or wants to QA, smoke-test, verify, or debug the Codex plugin, its hooks/components, the installer/config.toml, the app-server flow, or the Codex TUI. Triggers: codex qa, qa codex, codex-qa, test codex plugin, verify codex hook, codex app-server, lazycodex qa, isolated CODEX_HOME, prove codex hook fired, codex tui test.

coding-agent-sessionsSkill

MUST USE when asked to find, read, list, search, inspect, fetch, export, or reconstruct coding-agent sessions across Codex, Claude Code/Desktop, OpenCode, OMO/Senpi/pi, oh-my-pi (omp), gajae-code (gjc), OpenClaw, Factory Droid, Amp, Gemini/Kimi/Qwen CLIs, Codebuff, Roo/Kilo/Cline, Kodu, Cursor CLI, Aider, Aside browser-agent sessions, or unknown local agent logs. Covers transcripts, session IDs, rollout JSONL, state SQLite, Claude projects/pre-compact histories, OpenCode messages/parts, child/subagent linkage, cwd/model/time/token filters, archives, and cost clues. Expands fuzzy recall into parallel query lanes and first probes known stores so absent platforms are skipped cheaply. Triggers: coding agent sessions, Codex/Claude/OpenCode/OMO/Senpi/pi/oh-my-pi/omp/gajae-code/gjc/OpenClaw/Droid/Amp/Kodu/Cursor/Aider/Aside sessions, transcript search, session history, session ID, read transcript, token usage, subagent sessions, what did I do yesterday, did we already do this.

comment-checkerSkill

Use when Codex needs to understand or respond to automatic comment-checker feedback emitted after an edit-like PostToolUse hook.

dag-librarySkill

Store a dag definition once and re-run it in one or two lines, instead of pasting the full definition JSON into every eval cell. MUST USE whenever the user wants to save a DAG for reuse, run a previously saved/named DAG, schedule the same graph repeatedly (nightly/weekly audits, recurring multi-agent pipelines), or asks where to put a dag definition file. Triggers: dag library, save this dag, reuse a dag, run the saved dag, stored dag definition, recurring dag, nightly dag, dag 정의 저장, 저장된 dag 실행, dag 반복 실행, DAG 만들어두고 여러 번.

data-scientistSkill

Expert data processing with a hybrid engine strategy: resident-kernel engines first - DuckDB plus a resident Python stack (Polars/numpy/matplotlib) in persistent js/py eval kernels where the harness has them, bun/uv one-shots elsewhere - and per-action placement judgment (in-memory vs streaming vs remote-in-place). Triggers: 'analyze the data', 'what is in this CSV/parquet/json', 'summarize this', 'group by', 'filter rows', 'sort by', 'join these files', 'merge datasets', 'time series trend', 'compare yesterday and today', 'distribution/histogram', 'correlation', 'clean duplicates', 'handle missing values', 'dataset larger than RAM', 'SQL query on files', 'DataFrame operations', 'chart/plot this data', DuckDB vs Polars selection, quick data exploration CLI. NOT for plain text/code inspection, configs, or tiny inline math.

debuggingSkill

MUST USE for any real runtime debugging across ANY language or binary — crashes, silent failures, wrong responses, stuck processes, memory leaks, async misbehavior, unexplained timing, reverse engineering. Runs a hypothesis-driven loop: form ≥3 hypotheses, investigate in parallel, after 2 failed rounds spawn Oracles from orthogonal angles, confirm root cause, lock with a failing test, fix minimally, QA by actually USING the system, scrub artifacts. The actual HOW lives in `references/` — READ THEM. Triggers: 'debug this', 'why is X not working', 'hanging', 'attach a debugger', 'reverse engineer', 'pwndbg', 'gdb', 'lldb', 'node inspect', 'pdb', 'dlv', 'delve', 'rust-gdb', 'set a breakpoint', 'context window exploded', 'why is the response empty', 'why is this happening', 'trace this bug', 'reproduce and fix', 'silent failure', 'HTTP 200 but empty', 'why did it stop', 'inspect the binary', 'playwright', 'flaky test', 'fails intermittently', 'passes in isolation', 'only fails in CI'.
